At this time, it is not possible to convert CAML Query types created in Advanced Mode into a WebPart for the Content Search WebPart. ShareGate Migrate will migrate the Web Part as it is at the source to the destination.
Workaround
There is no workaround. You will need to manually apply the desired changes once the WebPart is in the destination.
